4. When the sidebar appears, find the device you're having the app sync issue with. Once you have found that, right-click on the device name and select the option that says Transfer Purchases.

The transfer purchases option should transfer all of the purchases and downloads you have done on your device over to the iTunes app on your computer. That way, both your device and the app will be in sync and will have all the apps there in them.

4. When the options appear on your screen, tap on the one that says Sign Out. It will sign you out of your Apple account.

The ipa files hold your iPhone applications. Each one is actually a renamed zip archive; you can peek into the contents yourself. If you copy an ipa file, rename it from ipa to zip, and unzip it, you'll find a 'Payload' folder inside with the actual iPhone app bundle nestled inside that folder.

You can treat the ipa file as the basic embodiment of your applications. Drop an ipa into iTunes and you add apps. Delete an app from iTunes and you are really deleting the ipa file. The ipa holds everything that makes an application work with your devices, including all the FairPlay material that identifies you and permits your account to use the app.

Backing up your apps

Each ipa archive is easy to identify. They use the name of the application, such as Pandora 2.0.ipa. If your folder is part of your normal Time Machine purview, your applications are automatically backed up. Application data—the files that are created on the iPhone and stored in each application's folder—is saved into your Library's Application Support folder in the MobileSync/Backup subfolder. This data is removed from your iPhone and is no longer backed up when you delete an application from your iTunes library.

To check for when your device was last backed up, open iTunes' preferences pane. Select the Devices tab and you'll find a list of devices synced to your computer, as well as the last time they were backed up.
